The two tools price very differently. Koinly is a one-time payment per tax year but counts your whole history. CoinTracker counts only last year but is a subscription that renews. Which is cheaper depends on how many years you need and how long your history is. Where we could not confirm a figure on the vendor’s own page, the table says so.

Koinly’s price is for the year’s count, but your plans together must also cover your whole imported history beyond a 1,000-transaction margin. CoinTracker’s count is the previous calendar year. CoinTracker also sells Full Service at $3,499 for up to 300,000 transactions.

You file one year at a time, your history before this year is under about 1,000 transactions, you do not want a subscription, or you file outside the US and want a country-specific report.
You need several past years at once (one plan covers them all), you have a long history but a quiet last year, you are a Coinbase One member, or you file in the US and are happy with an auto-renewing plan.
Example from our pricing research: ten years of history, 15,000 transactions in total, 200 in the year you file. For that one year, CoinTracker is $99 (Base+). Koinly needs plans covering about 14,000 transactions, which means Pro at $299 plus extra-transaction packs at an unpublished price.
